Jordan Rhodes struck twice as Town booked a place in the Fifth Round of the FA Youth Cup.
The brace took the striker's tally to five in the competition this season after his hat-trick in the previous round at QPR and like the trip to Loftus Road, Blues had to come from behind to win.
Piero Mingoria gave Watford the lead on the 15 minute mark, sidefooting in with ease after a mistake in the Town defence.
Jai Reason had gone close with a header from a Paul Murphy free-kick and Rhodes had hit a post before Town levelled, Murphy converting a Rhodes pass.
Town went ahead five minutes into the second-half, Rhodes brought down by Aaron Beech in the penalty area and the striker did the rest from the spot.
Rhodes went close to a third on the night for Blues with a header before extending Town's lead with 10 minutes left on the clock, finishing well after taking a Jack Ainsley pass.
Eight minutes of added on time was played after Watford defender Beech was stretched off midway through the half but the Hornets couldn't come up with a late sting in the tale and Blues marched on to a Fifth Round showdown with Colchester or Aston Villa.
