Connor Wickham made history for Town but Blues' disappointing form continued at Portman Road.
The Colchester schoolboy became the youngest ever Town player when he came on as a second-half substitute at 16 years and 11 days, beating Jason Dozzell's record by 46 days set in 1984.
Gareth Roberts gave Doncaster an early lead when his cross drifted into the net, Owen Garvan levelled for Blues with a neat finish but second-half goals from Paul Heffernan and James Hayter gave the visitors the points.
Town made four changes from the side that lost at Sheffield United last week, Pablo Counago and Jon Walters replacing Jon Stead and Lisbie up front with Giovani coming in for Alan Quinn and David Wright replacing Alex Bruce.
Blues started on the backfoot with Dean Shiels and Martin Woods going close before Roberts gave the visitors the lead on eight minutes, his 45 yard cross drifting past Richard Wright into the far corner.
Blues were level five minutes later, Counago's awareness and touch setting up Garvan whose right foot effort beat Sullivan low down to his right. Counago then robbed Adam Lockwood but Matt Mills held up Giovani as he burst in on goal.
The Mexico international hit the post as Town pressed for a second, David Norris then bursting into the box but his cross beat the supporting Garvan.
Mills picked up the first booking of the game for a foul on Giovani, Walters firing over the bar after link up play with Counago as Blues looked the more likely to add to the scoreline.
Garvan shot high and wide after Counago and Giovani had combined to set him up, Counago then seeing a shot deflected wide while at the other end Shiels failed to test Wright in the Town goal after John Spicer had played him in.
Pim Balkestein had a header clawed off the line five minutes into the second-half, Richie Wellens seeing his shot blocked by David Wright with Shiels booked for a theatrical dive on the edge of the Town box.
Woods sent a 30 yarder just over before history was made just past the hour when Wickham entered the fray, Veliche Shumulikoski making way.
Ivan Campo sent a free-kick over from 30 yards after Walters had been fouled but it was Doncaster who struck 15 minutes from time, Heffernan seeing his initial header saved by Wright but the striker made no mistake from the rebound.
Jamie Guy replaced Spicer before the restart, Blues then going close when Wickham and Walters failed to get on the end of Wright's cross.
Kevin Lisbie and Alan Quinn replaced Counago and Norris for the last 10 minutes, Hayter then joining the action with scorer Heffernan making way.
Hayter had an instant impact putting Doncaster in total command with a close range finish two minutes after coming on, the substitute forcing his way past Campo and sliding the ball in.
Jos Van Nieuwstadt replaced the injured Lockwood as the game entered added on time as Doncaster ended their run of four successive defeats.
